I think that all nations would put up a valiant fight BUT:
>Fluttershy surrenders first, trying to avoid conflict. She gives her territory to Rainbow Dash simply because she is closest.

At this point, I believe that Twilight would take down Rarity, thus becoming a major threat in the war. As would Rainbow Dash.
>Pinkie Pie would be taken down by Applejack, who would work hard to make sure that her battle plans were perfect and her troops were well prepared.
I would assume that Applejack would also become a threat because she is a hard worker.

Because Pinkie Pie would be too busy partying.
At this point, I believe that AJ, Twilight, and Rainbow Dash would be the last world powers. Rainbow Dash would be highly agressive, sending a massive airforce over to AJ's territory. But due to her over aggressive tactics, when she sends all of her troops to AJ's territory, not only does AJ fend off the army with ease, Twilight SURPRISE attacks Rainbow Dash's territory. Basically controlling the entire eastern hemisphere, thus, being able to easily take down and control AJ.
tl;dr: Twilight would win, hands down.
